I was attacked by player who I have an alliance with. Just wondering if any can shed any light on how this was possible?

Also I had defense lines set up but these were bypassed, how is this possible? Some of the attacks were from marines, do marines have this ability?

One troop, but i'd also enemy list the ally, as it's low conduct move. Generally, if you give a city to an ally, it's by agreement. As you play, you'll realize who you can trust and who you can't, and (most) experienced players don't do crap like that.
